Well, I've always wondered if Dumbledore realized the whole time that Sirius would never betray Lily and James and that he would rather die, so I do think maybe after he was imprisoned Dumbledore realized that it wasn't Sirius who did it, but I don't think he knew it was Wormtail, as everyone thought he was dead, and Dumbledore never knew they were Animagi.

I think he might have considered that Sirius may have been innocent at some point, but I don't think he could have known about Pettigrew, and even if he did, he had absolutely no proof, which means he couldn't have done anything about it anyway. Thankfully, for whatever reason, he seemed to trust that Harry and his friends knew the truth and would do the right thing either way.
