So Hermione is muggle born, that means her parents and her definitely didn't know anything about magic before. Sooo how could she manage to enter Leaky Cauldron or Diagon Alley?

Because there is a secret passage to enter DA right? The wall that Hagrid tapped with his umbrella.

And also is it normal seeing muggle in Diagon Alley?

Maybe how to get to the leaky cauldron was included in the letter since she was a muggleborn, and Tom helped her get into diagon alley. Please don't assume this to be correct, I just came up with this a couple minutes ago.

I wish she met the first Tom. The second Tom (in 3rd movie) was not very friendly especially for first timer muggle in wizarding world.. lol

The second Tom was perfectly friendly. He was just weird.

In Half Blood Prince, we saw how Hogwarts deals with students who have no knowledge of the wizarding world. They send a staff member to explain everything to them and to accompany them to Diagon Alley. The only reason that they didn’t initially do this with Harry was that they assumed that the Dursleys had explained everything to him.
