He's a villain in the same way werewolf Lupin or Nagini is a villain- He can't control the Obscurus, but it nonetheless causes destruction.

The Big One. The Moment you've always waiting for... VOLDEMORT VS. SNAPE!
Book Exposition: Snape was not looking at Voldemort now. His dark eyes were still fixed upon the coiling serpent in its protective sphere.“I sought a third wand, Severus. the Elder Wand, the Wand of Destiny, the Deathstick. I took it from its previous master. I took it from the grave of Albus Dumbledore.”And now Snape looked at Voldemort, and Snape’s face was like a death mask. it was marble white and so still that when he spoke, it was a shock to see that anyone lived behind the blank eyes.
“My Lord—let me go to the boy—”“All this long night when I am on the brink of victory, I have sat here,” said Voldemort, his voice barely louder than a whisper, “wondering, wondering, why the Elder Wand refuses to be what it ought to be, refuses to perform as legend says it must perform for its rightful owner. . . and I think I have the answer.”Snape did not speak.
“Perhaps you already know it? You are a clever man, after all, Severus. You have been a good and faithful servant, and I regret what must happen.”“My Lord—”“The Elder Wand cannot serve me properly, Severus, because I am not its true master. The Elder Wand belongs to the wizard who killed its last owner. You killed Albus Dumbledore. While you live, Severus, the Elder Wand cannot truly be mine.
”“My Lord!” Snape protested, raising his wand.“It cannot be any other way,” said Voldemort. “I must master the wand, Severus. Master the wand, and I master Potter at last.”
"Nagini"? motioned Voldemort, in a chilling, almost tender voice.
"Kill" He commanded coldly.
"AVADA KEDAVRA"! Bellowed Snape, knocking back the immense serpent and seding its head colliding with the wall. The snake promptly recovered.
"Vipera evanesca", chanted Snape. The snake shrunk backwards but somehow refured to throw in the towel, again launching itself in a spinning fury, desperate to fulfill the demands of its owner.
"Avada Kedavra"! shouted Voldemort. Snape dodged the attack, and promptly tried to hold off the serpentine duo as they zeroed in on him. Voldemort repositioned himself, and drew his wand again. "Sectumsempra"! shouted Snape. The spell lazily deflected, before flickering out like an expired candle. Nagini was now coiling to strike. "Levicorpus"! Suspended in midair, the snake writhed terribly, squirming and bashing against the ceiling. "Liberacorpus"! Commanded Voldemort. The serpent descended, leaping towards Snape but missing, crashing through the window of the dilapidated shack, and causing the interior walls to collapse. Voldemort took his chance to fire through the chaos. A third ray of green propelled itself through the rubble, but narrowly missed. Suddenly, the spy had taken flight, and Voldemort gave chase. Like two warplanes interlocked, the two spun wildly, each desperately trying to get the upper hand. Voldemort was gaining on him. Snape strategically held back, waiting for an opening. "Sectumsempra"! he shouted. A direct hit. Voldemort's hand had been sliced nearly in two, and fell from the sky like a hellish, wrinkled spider. "
"Vulnera Saneteur". In an instant, Voldemort had stifled the spilling blood, immediately causing it to clot. Voldemort had crashed into the now burning Quidditch field, where Snape had now landed. "Incendio"! shouted Voldemort. A towering, fiery serpent bore above Snape, who dodged the oncoming incendium, summoning a blazing bat. The two demonic creations lunged towards each other with fury, the bat out of hell attempting to claw out the eyes of the Basilisk-like serpent. Struggling and thrashing wildly, the snake desperately tried to escape the bat's raptorial grip, and the two rolled across the battlefield. Eventually freeing itself, the snake retorted with a killer bite, crunching down on the burning bat and reducing it to ash. Again, Voldemort went in with a Killing Curse, but Snape sent out his own. The two Killing Curses interlocked, and the two powerful wizards were at a stalemate; Despite Voldemort's superiority in power, Snape had the resolve and motivation. Just as the interlocked curses began to favor Snape, Nagini suddenly leapt from the chaos seemingly out of nowhere, lunging and injecting its powerful, deadly venom. Snape attempted to stagger back up, desperate to finish off Lily's murderer, but the venom acted too quickly. In his last ditch effort, Snape tried to grab Voldemort, in a final attempt to damange the man who had ruined his life. But it was too late. Voldemort stepped over to Snape's convulsing, seizing body. "All this... for nothing", he hissed. "What a shame..." "So much wasted potential" "And to think that... Nobody would ever know... FIENDFYRE!" And with that, Voldemort flew away into the night.
Snape's body was never found. No one ever was to know about his final sacrifice.
